Imagine I want to run my own Android app store on servers under my control.
Is it legal (compliant with license, terms of use, and etiquette) to use the F-Droid as a basis for this if I comply with the terms of GNU AGPL?

Yes, not a lawyer here, but if you respect A/GPL as needed, eg., to provide source code for client/server if users ask, I don’t see any issue with it.
This is a feature of fdroidserver to provide a whole collection of tools for everyone to run their own app store. We also have repomaker which makes the process extremely easy!
